I am learning a
ton. There are so many things I have decided I will never do again lol. This top mounted pump thing allows for some nice thermal design, but its way too big a pain in the rear to ever try again.
As far as the res/pump, however, I appear to have gotten it. I think.

sure is nothing new, but I tried it on a whim, and it made bleeding an absolute breeze:
That's a folded up fan filter element, I just crammed it in the res to catch bubbles. It worked like a charm. The second I fired up the pump after I put that in there, the clatter of air running through the pump stopped almost immediately.
I ran the rig like that for about a half an hour. Just now, I pulled the filter out, topped off the res, capped it back up, and fired up the pump. The new plumbing arrangement appears to have done the trick. The pump is still grabbing a bubble here and there, but I'm sure that's just air that's still working itself out. The important part is that the pump doesn't appear to be grabbing air out of the res anymore at full speed, just bubbles that are still working their way through the loop.
Mission accomplished I think.
