Ok, here is what you need to do. I am going to tell you from sratch so there is no confusion:

1.Delete all your previous Folding@home directory, files, ect. Save one copy of the F@H console .exe.
2. Make 2 folders, (Core 1 and Core 2) where you intend for them to stay.
3. Place a copy of the F@H console in each folder.
4. Open the F@H console and the set your name, team, ect. When asked about advanced options, select yes. Here you want to go through the list until you are asked if you want to set your Machine ID. Set your Core 1 to Machine 1, and core 2 to Machine 2.
6. Check in the console when it starts the Folding log, it should say on one .exe Machine 1, and another Machine 2.

If it says that, you are good to go.
