The original plate is unable to be used since it is glued together leaving me with just the PCB. Next is the back plate, I've noticed that it gets hot but will be unusable when going aftermarket as I've stated. How badly will this effect temps if it was removed or should I try to retrofit it back on?
GPU Cooling: Accelero s1 R2. Gonna use a 1200 RPM fan to cool it. Next is VRM cooling. I will be using the ZM-RHS70( http://www.zalman.co.kr/ENG/product/...ad.asp?Idx=335) for the small mosfets. The larger rectangle and 2 squares(right next to the very small VRMS), I will use the Accelero's mosfet coolers(were the white labels is on the cooler) ( http://www.techpowerup.com/reviews/A...front_full.jpg ). The memory will just be the normal Accelero heatsinks. Finally the upper left hand corner is another VRM and don't exactly know how to tackle that issue. What I have noticed is something that small, you don't have a good surface for something to stick to it, so I plan to use a slightly extended memory cooler( create a heatsink that will cover the upper left memory square and extend to the lonely VRM) to attach to it to make sure it is cooled correctly. Any tips suggestions is appreciated

As long as you cool everything that the stock cooler did you should be fine.
The backplate isn't essential to cooling AFAIK, so you should be okay without it. If you can fit it back on without breaking the stock cooler give it a go. I would recommend two 92mm fans or two 120mm fans, so that the VRMs and core are adequately cooled

I'm also worried if this will be effective and work correctly... I tried finding people who have aftermarket cooled and couldn't find much.

As you have it in-hand, just try it and if it doesn't fit you haven't lost much

the accelero s1 R2 can fit it as well and will be using it. Plus, the musashi sits so low that the cooling for the other parts won't be as efficient. My issue is not what cooler will work, it is how I'm going to use the cooler I have with what I can do in the most efficient manor.

Can attach aftermarket fans on the Accelero? I know I can mount 10cm case fans onto my Musashi for increased cooling.

Yeah you can just zip-tie a 120mm fan on there, fits perfect. 2x92mm gives the best coverage for VRMs, but I chose the 120mm for silence.
