Try throwing another card in there to make sure it's not the motherboard.

Just put a 8600GT in and it runs at 16x. Clearly it's a graphics card fault

Update: After moving the card to the second PCI-E slot, and installing the driver (since it had a new location on the mainboard), it ran at 16x. So I moved it back to the first PCI-E slot, and bam! 16x as well.
__________________A wierd fault, but a fix that made me very happy none the less... Just a wierd glitch I guess!
