My temps are not that great and I have:

2 intake in the front
2 exhaust on the top
1 intake on the bottom
1 exhaust in the back
1 120mm PSU fan exhausting

Do you have the PSU with the fan exhausting the air from the case? if you have it like that, I would recommend you putting the PSU with the Fan intaking the cold air from the bottom.

Do that and tell me the results .

I have 7 fans in my CM690 with good airflow and low cpu & system temps.

1 120mm Antec Tricool fan for rear exhaust
1 120mm Yate Loon medium speed fan for front intake
1 120mm Yate Loon medium speed fan for bottom exhaust
1 120mm Antec Tricool fan for side bottom vent for exhaust
2 140mm Yate Loon medium speed fans on the top for exhaust
1 80x15mm Evercool fan for behind the motherboard.

I have 3 hard drives and 5 dvd burners in that CM 690 case. I also have a Enzotech NB cooler as well. For lowered temps & better airflow it would seem to be dependent on what other components are in the case. Good guide for beginners to use!

Want to have even better temps???

Put the bottom fan making Intake, because, Cold air is found on the bottom and the warm air goes up, so, if you put that fan on Intake, it will create a secondary airflow, and even cool down the temps even more.

I find it strange...

haha, it is just plain stupid, like when I had my side fan on intake and temperatures going up .

Try to remove the side fan, and try again, because that side fan is probably killing your airflow (meh, it is just a theory!)
When you had the bottom fan on Intake, did you had some other fans on the top Exhausting?

I don't find it strange at all. What may work for you, may not work for others.
