1 and 3 are my favs. 3 for overall gameplay, 1 for it's innovative experience and just being totally badass when it came out. 4 was alright. It tied together a ton of loose ends. Raiden still sucks.
But 2... I dunno. The whole thing felt way cheesier than 1. I guess it was pretty impossible to beat the experience of 1. I remember the first trailers being shown at Gamestop where Snake was hiding from Fortune, and I was like "oh god, another Raven-type fight." Except when it released... well, it was Raiden and not Snake. Huge disappointment. Kojima said later in many interviews that Raiden was introduced to show the character that would eventually replace Snake. Plus, the whole story behind 2, the fact it was essentially a clone of 1... I dunno. Just wasn't that good.
My two favorite boss fights, Psycho Mantis from MGS, and The End from MGS3.
