So I set the black probe to touch the metal case to ground it and use the red probe to contact the VGA contact point.
__________________If I miss the VGA contact point with the red probe and use the red probe to touch other parts of the card is there danger in frying the card? Any other goof up dangers? And let's say I do a pencil mod how quickly will the lead wear off forcing me to reapply The pencil?

No danger. As long as you don't touch 2 things at the same time that are not supposed to be.
As for the pencil mod, they usually stay on just fine unless that spot get's rubbed or touched alot.
