So I got my SATA RAID PCI card.
Now to install the drivers, what do I need to do? Stick the CD in during the Windows 2000 Server installation or do I do it after the installation on the desktop?

yup, boot your windows CD, the hit (F6 i think) the button to install SCSI\RAID drivers and use the cd or disc that should've come with the card.

I have not used 2000 server. But if it both of your HDD are connected to the card and raid is enabled in the BIOS then when you start installing windows it should say something like "pressF6 to install 3rd party raid drivers" but you would need to do that with a floppy. This is my experience with Win XP. Hope it helps. I may be way off though.

The computer only has 1 disc drive. What in the world do I do?
It's a disc, not a floppy. Though I do have a floppy drive! ^_^

Put the Server 200 disc in boot and put the RAID controller floppy in the floppy drive. Boot from the CD not the floppy. As the setup is running it will say to press F6 to install a disc controller. Push F6. After that it will load some more files and then ask to specify which files you need to install for the RAID contoller. Specify the ones to use and install as normal. I always keep the floppy in the drive but take it out during reboots. Thats just me.

Just poking a guess here, but maybe you have to copy the RAID drivers on your disc over to a floppy disc and try it that way?
