The surfaces on both the top of the CPU and the heatsink are fine.
How do I go about applying the thermal compound, though..? I wanna get this right so I don't have to take everything out again.

Whats your ambient? I know places where computers die before the fans get to speed lol. If you cant figure out how to apply thermal paste, take it to a good computer repairer, they will put the HS on for you.
