Close applications gracfully from CLI?

I've got Azureus running demonized but I can't close it with out it giving me a popup saying "Azureus didn't close tidly" or something to that effect. Anyone know how I can close applications from command line in a graceful way?

That seems to work, thanks. Or at least it hasn't complained.
