Ok, bit of a strange one.
The old method of assigning custom icons to apps no longer seems to work. I copy the icon I want to use then attempt to paste it in the 'Get Info' panel, but it doesn't seem to assign the new icon. Attempted this on Safari, iTunes and Mail but it isn't working. Any suggestions?

I think you have edit them at application level.
Also check the icon you are using is in the right format, took me awhile to figure out it will only work with .icn files from memory. *edit* Safari, iTunes and Mail have to be edited at Application Level. You have to physically change the embedded icon.

I just tried both methods, CopyPasta yields a yellow ! icon, replacing the embedded icons like 10.5 works nicely. Not sure if the 64Bit version has differed in this area, I don't see why it would.

Sounds like you got it working?
I'd just like to add: you should be able to copy/paste non-.icns icons to apps/files as well. Open up a pic in Preview, use the selection tool, select the image, hit copy, do a Get Info on the icon of the program/file whose icon you want changed, click the icon at the top-left, then Edit --> Paste.
