The main difference is the software, OSX. Unless you're counting hackintosh projects (and even then), buying a mac is the only way to get a 100% working computer with OSX. If I could run OSX on my own computer as well and easily as I could on a custom build, I would undoubtedly choose a custom build. Also included in "software" is the 1st party software such as iLife (which costs money and happens to be bundled whether you like it or not).
And then there are the minor hardware differences, such as the "mag-safe" power adapter, the compact and simple form factor, the lighter weight, the "special" trackpad and all its features, etc. Those all account for the higher price.

If you were getting the system solely to play games, what you're saying makes sense. But if you look around the forum, there are people who use Linux as their main system and then windows for gaming. They boot into windows just to play games. The only difference is that the main OS here would be OSX, and windows would again be used for games. Well, OSX does cost money, but that's for the buyer to decide whether it's worth it.

It's about the hardware a little bit. But it's mostly detail stuff as I mentioned above, like magnetic power adapters, slimness, lighter weight, etc. as opposed to hardware as in faster CPUs and GPUs and stuff.
