In theory, you should be ok since the holes purposely do not have traces around them.
However, wouldn't the easier/safer solution be to use a smaller screw?

I agree. That looks like a fairly low end GPU but I still wouldn't risk it, I would just use a smaller screw. But if you have no alternative then be very careful when you do it and be sure to put some electrical tape covering the inner circumference of the holes you drill, just in case there are contacts there you don't want to short them with the screw.
Sidenote: I had a motherboard in which my heatsink screw slightly nicked the side of one of the holes (exposing the contact) and it shorted the motherboard frying my CPU and burning the bare contacts. Thankfully, I was able to RMA the CPU and fix the motherboard by cutting the bare contact and putting glue on it to act as a shield.

Ehr... Most pcb's are dual layer so drilling trough it could potentially damage it beyond repair. Now one should espect some clearance round the mounting holes so theoratically it should be possible.

I knicked a circuit on my 790i with the studs for my HK backplate (no washers
). Still haven't figured out what to repair it with (finger nail polish???) but it didn't damage it beyond repair. I think you can do it so long as you don't damage the circuit. If you get a short you can always just remove the screw to remove the short but if you damage the circuit and it breaks the path you are screwed pretty much.
