Actually, GPT support goes like this:
XP x64 and 2003 x86+x64: GPT for data only
Vista and Server 2008, x86+x64: GPT for boot/data

From Microsoft

Quote:
13. Can Windows XP x64 read, write, and boot from GPT disks?
Windows XP x64 edition can use GPT disks for data only. Only Windows for Itanium-based systems can boot from GPT partitions.

14. Can the 32-bit version of Windows XP read, write, and boot from GPT disks?
No. The 32-bit version will see only the Protective MBR. The EE partition will not be mounted or otherwise exposed to application software.

15. Can the 32-bit versions of Windows Server 2003 read, write, and boot from GPT disks?
All versions of Windows 2003 since Server Pack 1 can use GPT partitioned disks for data. Booting is only supported for Itanium-based systems.

16. Can Windows Vista and Windows Server 2008 read, write, and boot from GPT disks?
Yes, all versions can use GPT partitioned disks for data. Booting is only supported for EFI-based systems.

17. Can Windows 2000, Windows NT 4, or Windows 95/98 read, write, and boot from GPT?
No. Again, legacy software will see only the Protective MBR.

18. What about mixing and matching GPT and MBR disks on the same system?
GPT and MBR disks can be mixed on systems that support GPT, as described earlier the following restrictions apply:
• Systems that support EFI require that the boot partition must reside on a GPT disk. Other hard disks can be either MBR or GPT.
• Both MBR and GPT disks can be present in a single dynamic disk group. Volume sets can span both MBR and GPT disks. However, the MBR cylinder alignment restriction might cause some difficulties mirroring or striping MBR and GPT disks.

Hence none of current mobos (with the exception of one oddity from MSI) can boot from a GPT disk

Funny thing happened, when I first got the card the battery kept coming up discharged. I just got a new battery the other day and I got that message the first time I booted it. Then, on the next boot, the error is gone, but now if I soft boot the computer the raid card is not seen, and the computer comes up no ntldr error. I hard boot the computer it sees it again but I have to go into the bios and reset the harddrive boot log to the Perc 5i. Then once saved I have to power off or the card is not seen on the boot and I have to go through this all over again. This started after the new battery was installed. Does anybody have any clues as to why this happens?

I wouldn't say 100% fine. A 1TB isn't necessarily a 1TB drive. All the manufacturers have slightly different platter densities/number of platters. I ran into it years ago with 11+1 RAID5 array that was using Seagate 200GB drives. Had a drive fail, array automatically rebuilt with the hotspare, so I grabbed a WD 200GB off the shelf of a BestBuy and ended up not being able to use it, because even though it was a 200GB drive, it was slightly smaller. Starting fresh he won't have a problem, but it's something to be wary of.

Judging by my benchies your not maxing out the card

But there is an obvious bottleneck there.
Your slot running at 4x?
