Either way its a closed side. It shouldn't be any noisier either way. Heat efficiency doesn't play a part here either unless you add a fan... maby im missing the question completely.

Technically a non windowed would transfer heat better. However you're looking at such insanely minute differences in the heat transfer coefficients that it's entirely negligible.
Now, from a perspective a good distance outside of the box, with regards to air cooling windowed system are always going to run cooler. Why? Because with window'd systems, you've got to look at that horrible mess of wires, which is going to prompt you (hopefully) to tuck them away and make them look tidy, thus improving the airflow of the inside of your case. Non-windowed builds just get thrown in there .

If there's no window, it's possible to add that sound dampening stuff to the side panel to decrease noise
Not counting that, a window won't make a difference.

I'd say go without the window if you could get your hands on sound dampening material.

No window will be best for heat and noise. Especially if you're using a case like an Antec P18x, they have sound deadening material, and if you remove a good chunk of it, you'll get more noise.
Also, if you cut out aluminum, it won't conduct as well.

If you use thicker Plexiglas, there would be no difference. If you stay with paneled, go to Lowes and get some plasti dip and spray about 5 coats on the inside of your panels. This leaves a rubber coating that will dampen noise.

There are better things than PlastiDip. Purpose build sound deadening material is so much better and can be removed in the event you screw up or want to make a window.
