Really, the only problem you're having is the fake raid0 array.

I've never tried it, but I imagine that if you were to shrink the striped disk by 40 gigs on each HDD, you could set up linux with a 40 gig / partition and a 40 gig home partition while preserving your raid array in windows.

Really, if you're using the drives for storage and don't need the performance increase, you should drop the array and save yourself the headache if you plan to use linux side by side with windows.
