Yeap this is the main complaint I hear about the Klipsch 2.1 set. Google it they are not ALL bad but I'd probably buy new just for the piece of mind. I was going to purchase this set over my Z-2300 but I couldn't find it at a store and didn't want to order it online.
This is also true I have the 2.1 Logitech Z-2300 set and when I try to alter the crossover on the software for my sound card it just doesn't sound right at all there's frequencies and just blahhh. But for my purposes I think the set is fine (light gaming and some music). It has a lot of bass as well IMO. For basic purposes it's a decent set but try to find a deal on it, maybe CL or something.
