Do you know if these are the same way or if I can just switch sources? I'm not sure if you've had personal experience with these or not. And Pioneer, would rep but can't.
If you're using the USB input, then the head unit will control everything. The device MUST be something like a flash drive or external hard drive. Some of the iPods will work, some will not. Just depends on if the head unit can read it or not. That would likely be trial and error on your part. But flash drives are always a given, they will work. You're limited to 30GB on the USB as well. The head unit will NOT read over 30GB.
If you're using the AUX input, then obviously whatever the source is, that's what's controlling everything. Definitely not my favorite way to use things though, as things can get distorted easily through a portable device.
The Pioneer 3200 should be smart enough to be able to have both plugged in at the same time with different sources. I know the 4200 can, so the 3200 should be able to as well.
