In other words, I'm asking if Sandy Bridges' intel HD Graphics 3000 gives any performance difference if you're using a PCIe graphics card, or is the integrated GPU ignored altogether.

It should just be disabled if you are using an add-in video card.

You can use Nvidia Optimus on Z68/H67/H61's if the iGPU is enabled. Be warned though that you cannot operate SLI or Crossfire when the iGPU is the main GPU nor can you access NV Control Panel or Cataylyst Control Panel. The main feature with this is the ability to use Quick Sync which speeds up media encoding and rendering by 3-4x.
There are two modes that let you utilize the iGPU. One is iMode which means the iGPU is the main GPU and the discrete card renders games. This has a slight impact on performance because the iGPU's frame buffer has to be replicated to the Discrete GPU. The second is dMode which allows you to use the iGPU but your discrete GPU's are the main game rendering so there is no performance loss in games since the frame buffer doesn't have to be mirrored to and from one another. Both allow you to use Quick Sync to encode/render media with.
The main feature of the iGPU is the insane encoding speeds.
