Also, what would be our best option if we stayed with Intel? That's just a familiarity thing for me, as I'll be building the system and providing hardware support. I don't mind learning something new, but I feel the need to be able to speak intelligently on the hardware choices and be able to advise on upgrades in the future.

H61+cheapest SB CPu is your best bet. Honestly go AMD, its the same ****, pop in the CPU, and set the HDDs, nothing tough.

I have been building 500$ rigs up the ying yang lately...

I've been using these
a M68M-S2P
it was a awesome budget board for 45$
AMD 6 core ready and DDR2.

Raidmax makes a 35$ 530w psu

and GPUs are plentiful on Craigslist

They discontinued that board and made the M68MT-S2P
and uped to DDR3, and the quality of that board went out the crapper.

DDR3 is cheap now anyway though, I was giving all my peeps my old DDR2 for free.

I don't think I am allowed to say where I get my Windows.

I would for sure say to go amd with an 880g chipset, more than enough. Also, the student pricing of windows 7 says its an upgrade, but works fine for a fresh install (I have two machines personally using it, and 3 friends machines otherwise).

I would say go micro atx and keep the computer small especially for an office less is more and heat and airflow not big concerns on low end equipment running at stock

dont get a DDR2 board DDR2 is usually more expensive than DDR3, the phenomenon of discontinued product price increases.
