Radiant Historia or anything from the Shin Megami Tensei series are excellent RPGs.
They're actually made for mature/adult gamers, especially since the latter has some really dark themes.

Dragon Quest series
Golden Sun: Dark Dawn
Okamiden
Radiant Historia
Chrono Trigger
Final Fantasy III
Final Fantasy IV
Final Fantasy: The 4 Heroes of Light
Final Fantasy Crystal Chronicles: Echoes of Time
Final Fantasy Crystal Chronicles: Ring of Fates
Final Fantasy Tactics A2: Grimoire of the Rift
The World Ends With You
Shin Megami Tensei: Devil Survivor
Shin Megami Tensei: Strange Journey
Dragon Quest IV: Chapters of the Chosen
Dragon Quest V: Hand of the Heavenly Bride
Dragon Quest VI: Realms of Revelation
Dragon Quest IX: Sentinels of the Starry Skies
Dragon Quest Monsters: Joker
Okamiden
Etrian Odyssey
Etrian Odyssey II: Heroes of Lagaard
Etrian Odyssey III: The Drowned City
Suikoden Tierkreis

I'd definitely start with Radiant Historia. Easily one of the best JRPGs of the last decade or so.

Don't arbitrarily exclude the Pokemon games because of the way society views them. They're easily the best handheld RPGs.

Anyways, Mario & Luigi: Bowser's Inside Story/Partners in Time are the only ones I can recommend that haven't been mentioned. Disgaea DS is good, if you haven't played the original on the PS2.

Restating what's been said, Shin Megami Tensei, Final Fantasy, Dragon Quest, and Etrian Odyssey are your best bets for traditional RPGs.

1: PiERiT is right on the money about NOT excluding Pokemon. I'm 26, have a graduate level education... I really enjoy the series. I stray a bit away from the "Best handheld RPGs" claim. But they are definitely not bad games.
2: I just finished Radiant Stories - and I don't think its a bad game, but definitely no where near "one of the best". If you are building a collection - it should be there. If you are picking a few gems and nothing else --- I'm not too sure.... It doesn't make my "top 10" but its in my 'good games' list...
3: I'm tossing my points into Shin Megami Tensei games AND Etrian Odyssey 3. If you are looking to build a large library, get all the games listed in the thread. If you want a couple to start with... consider these ones first~

Good luck finding some great games and Enjoy your new system~ My DS (lite then XL) has gotten more use then my consoles over the last 3-4 years~

PS: Getting game recommendations can be a bit of a hit-and-miss endeavor... I mean some people love specific games and others fail to see their charm. Everything above is my opinion, but its going to vary from others. Try and play some of these before you drop your money on them, either through a rental service or friends~

Dragon Quest IX: Sentinels of the Starry Skies, just finished this over spring, was quite amazing, that damn DQ crafting pot is evil and addictive. Lots of classes, lots of different weapon/armor skins, lots of stats to grind (if you want) lots of rare items to search/grind for (if you want) Loved it, would really love to see it make a comeback someday to the consoles =(

Oh and "The World Ends With You" oddly enough (for me) was addicting. Much more a modern approach, still it stuck on me.

Pokemon is a very good game. Just because lots of younger kids play it doesn't exclude older folks from enjoying it too

Beyond that though, Dragon Quest IX is a great game. You can also try pretty much any final fantasy game for the DS.
