This. Not Deus Ex but I mostly play the games for the challenges and satisfaction of defeating those challenges.

I usually don't care much about the story only enough to get me through the game without getting lost.

Best I can think of that I even semi cared about was Mass Effect 2 that final mission is fun and seeing who in your party is going to live or not!

Mafia 1, I really cared about Tommy.
Mass Effect 1 when you finally defeat the Reaper.
I also thought Mirror's Edge had a nice ending, Gothic 1 after you destroy the barrier, Warcraft 3, Starcraft Brood War and even Modern Warfare 2.

Mafia hands down! Old PC game:

50 Years after you stop working for the mafia, and they double cross you. Your wife is doing dishes in the kitchen and your watering the grass out front. Your grand kids are playing in the yard as well. Black car pulls up and two guys get out. Both with shotguns. As your wife is looking through the window, they fire there shotguns killing you in your front yard with your wife and grand kids watching.

Note: They said something before they shoot you, but forget what. Something like " The Don says hello" or something.
