So well,

The AMD Radeon HD 6900 series feature five outputs, offering four display eyefinity with a maximum of two non-displayport connections (DVI/HDMI). There are two DVI ports, one dual link and one single link. The lower DVI port, closest to the PCB is the single link port that supports the use of DVI-VGA adapters, and a maximum resolution of 1920x1200 at 60Hz. The dual link DVI output supports displays up to 2560x1600 at 60Hz.

One DVI port is single link, and the other DVI port is dual link. DVI-VGA adapter only works on the single link. From the picture above, it only looks like the lower DVI port has the analog VGA pins (the 4 holes arranged in a square to the side). The top dual-link DVI port does not have the VGA pins.

The lower DVI has VGA lettering engraved into the PCI bracket next to it. The top DVI port does not have that VGA lettering.

VGA doesn't need it to be a dual link DVI port - the bottom one is dual link (via that picture) top one is single link

One of the ports is DVI-D (dual-link). The other port is DVI-I (single link). DVI-D is digital only. DVI-I is digital and analog.

That is why your DVI-VGA adapter is not working. You are probably trying to put a DVI-VGA adapter on the DVI-D port.
