Deus Ex Machina loosely translates into "God out of the machine" and is referred as to being a "plot device".

In this case, you are the plot device as you progress the story.
Deus Ex was chosen because of the many factions that play a role in the game that have god-like ideals, plus it was used as a dig, towards other games with impossible stories and bad writing techniques.

If anything, Deus Ex' story supercedes many stories that were released in 2000, and many games to-date cannot succeed to even match the quality of the story that was featured in Deus Ex.

Simply put, Deus Ex' storyline was revolutionary, and many games have copied a great deal of it, not directly, but in the way it is executed.

Perhaps I am biased since I absolutely adore the series.
