Software messed with BIOS settings, HELP!

I don't know if im posting in the right area, this is the best one i could find.
Well I ran a program that came with my ASUS motherboard CD called ASUS TurboV EVO. I regret so much that I pressed the CURSED auto-tuning button. Now my PC is a total craziness, it still loads up and everything, but its making strange noises that change all the time. I went to BIOS and restored every setting to default, but the noises don't stop. And I don't like them.
I don't want to overclock anything anymore, I want my computer back to normal!

My MoBo is ASUS M4A89TD PRO and my processor is an AMD Athlon x4 640.
Please help me! I think this is damaging my computer, I searched everywhere and read that using software to mess with bios isn't recommended. I regret SO MUCH what ive done.

Reset CMOS
- There is a jumper to switch on your motherboard (refer to your MB manual)

This is no big deal and your PC is fine !

I searched google and read about a guy that messed with the jumper and then the comp started freezing. Isn't there another way to do it?

Turn off and unplug.
Remove CMOS battery.
Wait 10 seconds
Replace Battery.
Voila.

Actually I would advise waiting about a minute before putting it back in, I don't know what the discharge curve is for a battery-backed RAM.

I can't find in the manual where the jumper is located, I'm looking at the layout.
I'm kinda afraid of messing with it, never messed with any hardware before ;p

Can I reinstall the drivers that came with my motherboard CD? Changing the drivers will solve the issue?

By the way I'm with the case open right now, and PC turned OFF, using my notebook.

Boot into Safe Mode. Uninstall the program. Reboot. If needed, reboot again and set Bios back to default.

But the problem isn't the program, but the changes it made. With uninstalling it, I will be able to undo the changes?
Well doing it now.

EDIT: Even when in Safe Mode, the symptoms are the same: Normal noise, then suddenly louder noise, sometimes different noises and sometimes my desk starts shaking.

EDIT2: Here is what I did: Booted in Safe Mode, uninstalled ASUS Turbo V EVO, rebooted, turned PC OFF, turned it on, went to BIOS, reset everything to default again. But didn't work.
