New CPU Problems, PC Shutting Off Twice, Memory Order Changed?

Ok so here’s the thing I have 6 memory slots 3 black and 3 blue and according to the Asus motherboard manual they are like this also this is the order they are in on my motherboard.

Black Slot (A2) , Blue Slot (A1) , Black Slot (B2) , Blue Slot (B1) , Black Slot (C2) , Blue Slot (C1)

Ok so I have had a i7 950 cpu for about a year no problems installed a new cpu i7 990x and problem starts PC shuts of twice and on the 3rd try it goes into Windows. Also the memory in bio’s and Windows is showing as 4GB only even though I have 6GB installed. According to Asus motherboard manual 6GB DDR3 3x2GB memory rams should be put in Slots A1,B1,C1 which all are blue slots and that’s the way I have had them from the start. So I thought it could be a problem with the memory reason for the shutting off and showing only 4GB memory. So I played around with the slots and know I have memory rams in A1, C2,C1 and guess what?
PC doesn’t shut off twice in bio’s and Windows showing 6GB know? And this is the only order it works in any other order and PC starts shutting off twice and bio’s and Windows shows 4GB.
So what can be the problem why is it working in this order know? Is it got something to do with the CPU itself i7 990x? I did also flash my bio’s to the latest version but that all went fine but could the flashing of the bios messed up the memory channels? Could B1 and C2 swapped places ?
