OP: I opened up my 2TB Western Digital, and found a nice, fast 2nd generation black drive. I booted into my ubuntu live usb, and formatted the drive. I put it in my onboard 1st party intel sata port, and then I installed windows on it. it then booted as normal.

errmmm... maybe a silly question, but have you connected the hdd to a power supply?

Well, if it appears in the POST it should have power.

This is your sig rig we're talking about? Do you have any other drives connected via SATA or USB?
