So I have a 6870+6850 CF set up and it's showing up as 6870x16 and 6850x4. Is this normal?

yes if both of your pci-e slots arent 16x.

I see I was jw I had a 3870 CF once before and they were both x8 x8. I should get a 990 board then. Are they supposed to run at x8 x8 not x16 x4?

Yes, your board has 2 PCIe running at x16 and x14.
