Windows 7 startup issues, HDD not recognized.

This build has served me well for a long time, but recently I decided to upgrade my gaming computer completely and turn my current system into a HTPC, which has now been giving me issues. Specs for the HTPC are as follows:

Mobo: EVGA 680i
CPU: Q6600 (stock clocks)
RAM: 8gb DDR2 (stock clocks)
HDD: 1 WD 400gb IDE (Master, OS drive)
1 500gb SATA Seagate HDD
Optical drive: IDE DVD burner (slave)
GPU: 2x EVGA 8800GTs
PSU: Antec NeoPower 550w
OS: Windows 7 Ultimate x64

Items in red are new (new to the computer, not brand new) items, the primary HDD passed chckdsk with 0 faults, so I know it is good. I haven't tested the SATA drive, but I used it in my last build with no issues.

Here is my problem: On occasion, I will boot up my computer and it will immediately recognize the IDE HDD and optical drive in the bios, but it will take a few seconds to detect the sata drive. Then the operating system will attempt to load, and if left unattended it will eventually load Windows 7 after 15-20 minutes. Windows will detect the C drive, but not the other internal drive nor any externals/thumbdrives I plug into it. If I power the computer off after it boots Windows, I can generally get the OS to detect both drives next time I turn it on. This is very frustrating because I had used most of these components in the past and had no issues. I'm pretty sure this has something to do with having an IDE drive as the primary boot drive, because in my previous build I only used IDE for my optical drive. Does anyone have any ideas? I'd prefer to not have to reinstall Windows on the SATA drive and use it as the primary, but I would if I have to.

Ah I remember the old master/slave days
If you unplug the optical drive, does it boot correctly?

I haven't tried it with the optical drive unplugged, but the HDD is set to master and the optical drive is set to slave. Half the time it boots up just fine. I'm using it right now and it is recognizing both my hard drives. I just want to know why the other half of the time it has such a hard time recognizing my SATA drive and booting into Windows.
