Guess I may have to pick up a PC 360 controller.

I have no issues running PS3 controller(through USB) with the motionjoy driver. In the motionjoy setup, I select xbox 360 emulator, hit enable, then test the vibration to make sure the controller is enabled. Sometimes it takes one more click of enable for it to activate it. I think I had 1 issue at first, but just went into BF3 game settings, returned all bindings back to default, and perfect ever since.

Well the OP's instructions didn't work for me, but I finally did get my Wingman Extreme 3D working so for some of you that are still having problems I'll describe what I did.

I decided to try using the "reset all" button from the key binding menu. Be warned, I thought/was hoping that this would just reset bindings under the section I was currently modifying, but no, it not only resets all bindings for all sections, but ALL settings everywhere. I recommend using following utility if you want to give this a try, because you'll have to reset all your video and sound settings as well, and this utility will save some time. BF3 Config Editor: http://www.techpowerup.com/forums/showthread.php?t=154145

Anyway, once I got over the initial annoyance of having to reset everything, I went to the helicopter section and noticed that all my Axis settings were correct by default! Well, minus the Y-Axis being inverted, but that was easily fixed by clicking inverting it back to the proper setting via the above mentioned config utility.

I really don't think it matters at all if you have some mice and keyboard buttons bound under jets or choppers. The only thing I made sure to do from the OP's instructions was to clear all joystick binds from all the sections other than jets and choppers. That really just makes sense based on the fact that you don't want the joystick possibly messing with you when on foot or in a tank though.

Anyway, don't ask me WHY that worked, but hopefully that'll help some of you that are still having issues too.

I have a Logictech Attack 3, and it is mapping the 'Pad Up' function when I try to map 'Trigger 1' in BF3.

Any ideas on how to fix?

I get the same problem with my Saitek X52. I eventually gave up, because it does work ingame, however my joystick has linearity issues in BF3 so I don't fly anymore.

Ok so the PS3 controller does work with motioninjoy, if you select 360 emulation, as mentioned above. Only problem is that left is right and right is left in the helicopters. Works great for tanks and jets though.
