You can usually lower the fan speeds of the CPU through the bios of the motherboard. It is definiately an unwise idea, because like you said, "it's not running loud for no reason".
You can do a few different things at this point. Obviously your cpu is lacking the proper cooling it needs, so you can add more airflow to the case in general (your new GPU's probably bumped up the internal heat quite a bit), or invest in a better CPU cooler.

I would honestly recommend you do both. Depending on your case, it may be wise to add an additional intake fan and exhaust fan (20 bucks) and a decent CPU cooler to take full advantage of the fresh air (30-100). You COULD kill 2 birds with 1 stone and buy an "all in one" liquid cooler to act as an exhaust fan AND a CPU cooler (H50, H60, ect), but make sure you have the available 120mm fan spot near your CPU.
