Fraps is by far the most popular I am sure. I use ATI tray tools, but probably only works with ATI/AMD cards. It has a lot of stuff it can show you in the OSD other than just the FPS, including many more than Afterburner can show. I have mine showing FPS, Memory usage for only the game process, GPU usage %, GPU Temps, Cpu Load % per core, API Type(DX Version), and a few other odd and ends. But for nothing other than FPS, Fraps is the most popular.

Another vote for FRAPS...herp derp. It's pretty much the standard program used by most all benchmarkers to measure FPS.

I am going to promulgate Afterburner here, simply because it's so much more feature-rich vs. FRAPS when it comes to monitoring all sorts of stuff.

Along with FPS, it will graph (or even provide in an on-screen display while gaming, if you enabled it) all sorts of useful data for you: Gpu Usage %, Temps, Fan Speeds, VRAM Usage, and many other data points are available through Afterburner. Not to mention, it allows you to overclock and overvolt most nVidia cards as well.

The only thing I use FRAPS for is logging FPS into a CSV file, or recording gameplay videos. For regular day-to-day usage, Afterburner kicks FRAP's butt in terms of features.

And even then, newer versions of Afterburner have video recording options, and the beta versions of 2.2.0 coming out have improved that feature quite a bit. I get less of a FPS hit while recording using Afterburner.
