Let me try to address your questions.
The two tops provide 64mm and 85mm of clearance
above the frame for radiators and/or fans. They can be particularly helpful on the M10 and MH10 because of the limited clearance over the MB on those cases. They can also make installation and maintenance a little easier.
Withe the HDD cages the Flex-Bay version is used in the 5.25" bays ("Flex-Bays" = 5.25 bays). The other mount is designed to fit where the large holes are on the PSU side of the case.
Reasons that some people prefer reverse layouts:
- You can see your hardware if the case has to sit to the left of you.
- The "good" side of the graphics cards are visible.
- Hot running GPU's are put at the top of the case for cooling purposes.
- Sometimes easier to route tubing for certain builds.
