Air bubbles.? Huh.? As long as you don't have your water splashing into your res or making turbulence you won't be having any trouble whatsoever with using your top port as an inlet. Just make sure your water is coming down through a tube, which is possible with your current advanced reservoir. As to your lightning, you are not getting much bright light from the led's because your blocking (top rad) the light from emitting and spreading. Try routing that cable downwards instead and around the midplate, and then upwards from the nearest part of the drive bay plate on the inside. This should give much better lighting to your system.
I have the same nzxt leds in my system (white version) and i'm pretty satisfied with it
