Yeah but using thumb buttons for things like reloading your weapon or doing other actions where you know that you don't have to aim anyway is pretty much ok. I wouldn't turn down a mouse just because it doesn't have any, but if it does it doesn't hurt to use them if you use them smart.
When I started gaming I made the mistake to use the thumb buttons for things where I potentially would have to aim... like crouching. I didn't realize that this was a bad key binding at first but at least I did at some point in time, because it really affected my aiming. Since then I bind the thumb button to things like reloading a weapon or maybe to melee if there is a second button. In Quake I just didn't bind them because I had no reasonable use for them.
