1) Should I go MicroATX or miniITX?
Either would work well, but I would go with a Micro-ATX board/case if you are going to put it on your media console with otherquipment, the micro ATX case would blend well (IMO), looks more like an AV receiver. If you have a MIcro ATX case then use a m-ATX board and make it easier to build.

2) Should I get an SSD as a boot drive along with a WD CavBlk 2TB Drive?
I would most certainly get one!

3) GFX Card for full 1080p experience? or Sound Card and have amazing sound quality?
Neither both AMD (Llano) and Intel HD graphics are more than sufficient for bluray/1080p video playback. I would not spend big bucks on a sound card, instead save that money for a mid-range AV receiver and good 5.1 or 7.1 speaker setup (if you don't have one already), you would be much happier!

4) Overkill I know but let's talk Liquid Cooling, Custom Loop! (Won't change my mind on this!)
Overkill for sure. Don't know what you budget is for this build but even if you have money to spend this is not required, if you are worried about fan noise then get a case with a couple of silent 120mm fans and the stock cooler on the CPU, you wouldn't even notice it! I wish you would change your mind on this later! But that is just me!

5) How much ram? I was thinking 4GB's...
4GB is good and no need for getting anything fancy or super fast either.

6) PSU wattage? Both previous Desktop are pretty high end so not sure here... Thought;s?
My Llano 3650 (100W TDP, no GPU) setup runs without a glitch on a 430W PSU, but it is not water cooled so I would assume based on your final build a 500W 80+, single rail PSU should be more than enough!

7) Case?! Looking to show this off, anything in mind or should I build custom mod case?!
Lots of options here, with LCD Display, volume control knob, remote, or basic. if you can mod it I would but a good quality basic case and mod it further! Silverstone / Antec / nMediaPC are the brands I would recommend, one thing to consider would be depth if you want to fit it in a console!

8) Cord management? What would you consider here?
Tricky and mostly messy but with a well designed case (separate chambers for components, build quality, cable hooks etc) it could be done!

9) LED's? =D
I wouldn't on an HTPC, but if you do then I would recommend getting one which can be controlled externally!
