Can u sysprep a multiboot or partitioned drive?
if so how?

I believe it is possible, however you will need to edit the BCD to be able for it to see the other partitions. If you just want the partitions you can set this up via Sysprep or your imaging tool as well as they should both be able to do it.

Ghost for example you can have your sysprep for C: and then have ghost create another partition for the storage drive for example.
