Ingenious if I may say so, 30# test cable (believe it or not, temps did go down as the weight of the cooler was pulling the sink away from the cores on top):

I like to feedback a few comments:-

1) Instead of hooking the wire to two of the heatpipes, I suggest trying to hook the wire onto the little slot (which is intended for a fan mount wire). The reason is the present setup puts all the stress (due to weight) to two heatpipe and this may not be beneficial. If the suspending wire is hooked to the slot, the stress will be distributed through the fins to the four heatpipes. This basically reduces the stress by 75%.

2) How much does the CPU Core temp go down? If the weight of the cooler was actually pulling the Ninja 3 away from better contact with the IHS and making the core temps higher, I suspect the hold down screws/bolts might not be tightened enough?
This is probably the case if it is Thermalright True Copper (1900g). But since the Ninja is not exactly a heavyweight (1040g), I suggest you to double check on the tightness of the screws.

3) Scythe actually does make a Ninja Wire for this purpose

I always suspected tower coolers of this magnitude would have a detrimental effect on cooling because of it's sheer weight no matter how securely mounted

If the mounting design is proper there should not be any significant change in CPU temp. If however you have a warped base or improper tension on the HSF base, then it could be an issue with a heavy HSF just as it is with a smaller HSF.
