It's hard to not see the irony here if I'm quite honest.
I'll be quite frank, regardless of what you wish to believe, I believe the word of Mark Rubin giving a public interview (in writing for all to see), who is part of the development team, over the word of a apparent friend of a random guy on an internet forum who I've never really heard of. That's not intended to try and insult or defame you. Just the way I see it if I'm quite honest.
There could be quite a logical explanation regarding a couple of bugs, maybe a few bits of code do still exist, that doesn't make the entire engine the Quake engine now does it? No of course not. It really could be a bit silly to think it's still the same engine that was used in Quake all those many years ago. It's been chopped, cropped, rewritten, and god knows what else since then. To think it's one and the same at this point is simply absurd, even to a bystander. Even if there was the odd snippet here and there to call it the Quake Engine now probably couldn't be any further from the truth.
