Because if one faction is underpopulated or getting beat on, the 3rd faction becomes a wildcard in shifting territory control.
If one faction is underpopulated in a 2 faction game, they just get beat on until they leave.
Want to see a good example of this? Warhammer was perfect.
in WAR, on my old server, the opposing faction locked us out of our main city twice a day because they would exploit the game and crash servers and other junk to keep us from winning. They would field about twice as many players at any given time, and generally cheat us out of victory.
In WAR if you killed the king, the opposing faction got locked out of their home city for about 8 hours or so, add that to the 2 hours you got locked out while they performed the final raid to even get to the king, and you get a recipe for lame.
Eventually everyone got tired of it and rolled somewhere else, and then the winning side left completely because they got tired of winning all day. It sucked.

Meh, player made factions are so much better, its not even funny. EVE is the best example of this, sure you belong to some lame npc faction, but is means nothing, you're corp/alliance is your real faction and you can be a genuine spy, traitor, hero or leader of one of these factions. Factions can splinter, die or grow to enormous size, people have real loyalty to these factions because they created them.

NPC factions are just a stupid way to get people to do what they would be doing if the game was any good in the first place - group and work together.

I heard there were pretty insane pvp and politics in that game darkfall, read the forums and there was this player created empire that pretty much got together a huge army of factions, including mercenary players to pretty much take over the world and there was an alliance of factions set out to stop it. Just reading it alone was cool.

Darkfall had quite a bit of politics when people were squabbling over who was going to be on the top.

I know the clan I was in was on an alliance that had a whole island to itself.... Best part was we lived in an uncapturable city because it was buried in a cave.

Once all the big players started mucking about, it became a game of magical holdings, where they rotated and traded cities.

3 NPC faction games offer a bit of a compromise between ruthless player faction games and 2 faction pvp mmo's.

It provides a level of balance that 2 faction games don't have.

EDIT: For the record I love player faction games like EVE/Darkfall/Mortal

The problem is everyone else doesn't like it, and that's an issue with MMO games. And a lot of people have perfectly reasonable reasons for hating them, because they're absolutely brutal. But at the same time that's what makes them awesome.

I agree with what you are saying, but I think there can be intelligent ways around the obvious problems of FFA mmos. EVE handles it well with a very large safe area, and more mainstream mmo's could implement the same kind of player protection while keeping a FFA style.
