I'm not sure if all of these will be story driven, in some cases they'll just have good stories in general and be equally driven by gameplay mechanics. In no particular order:
Bastion : timeless, and sort of a more complex approach to classic games like Zelda
Dark Souls : if you're willing to do some constructive thinking and interpretation. Also has the distinction of being unique in that virtually every NPC has a deep and critical story and motives.
Max Payne 3 : if you liked Man on Fire, which I did
Sleeping Dogs : way better than I had anticipated
Spec Ops: The Line : very heavy content
Witcher 1 & 2 : artfully done, coherent story. Choose your adventure done far better than Mass Effect's effort.
Deus Ex: Human Revolution : again coherent story set in an interesting universe with interesting characters
Half Life 2 : Gordon and his story probably need no introduction or explanation.

I think the one caveat I might add is that someone who is looking for a story driven game and is actually critical of the story and it's coherence might want to avoid Skyrim. Most of the side quest storylines in Skyrim are decent enough, but the main story about the Dragonborn is pretty piss poor. You're just going along and then suddenly you're inordinately special (out of no where, and poorly done) and suddenly the entire game revolves around you. I won't go much further than to say it's fairly shallow in a lot of regards and it's particularly annoying when you're playing a thief or something equally dissimilar to the heroic Dragonborn, and suddenly you are the Dragonborn anyway and have all of these outlandish shouts completely outside the scope of how your character was going to be built and interact with the world. In this regard Oblivion is a better Elder Scrolls rpg than Skyrim, and Morrowind arguably better than both. Skyrim plays better as a game than previous installments, but it's just not as satisfying of a roleplaying experience if the aforementioned things are the sort of thing that would bug you and stand out to you.

I have a hard time playing through single player games without getting bored. But my two favorite so far have been...

Singularity
Far Cry 3

/edit I noticed someone mentioned Bastion. It was a great game as well. The narrative was my favorite part.

Grim Fandango and The Longest Journey are my absolute favorites when it comes to story driven games.

In more modern games, I guess Mass Effect was alright. But to be honest, there are very few games nowadays where I actually care about the story.
