i am sleeving my wires and i was wondering if i remove the secondary 6pin coming off of the main wire if it would mess anything up in the PSU. i dont use it and it just looks out of place

no it will not.
the PSU outputs voltage. it doesnt care how many wire is has to do it.
only thing is that if you have to upgrade and need another 6-pin, youll
have to rewore again..
