Is there anything documented that says pairing Nvidia with an AMD set up is bad or the other way around (intel stuff with AMD/ATI GPU?)? Apple pairs ATI with their Intel platforms but wouldn't AMD design their GPUs now to really talk to an AMD board/CPU combo better than an intel set up??? Is there anything to suggest this?

That is probably because they have an contract to use AMD gpu's. Apple only certifies certain hardware to be used so they don't have to make a million different drivers for every kind of hardware.
If anything, using an AMD cpu with one of their flagship gpu's (i.e. 7970's) will actually cause a bottleneck.
