HTPC BUILD with some questions

It's been a year since my first build/first watercooled setup, and I wanted to see how a HTPC would benefit my 40" TV.
I want to build a HTPC with either the Bitfenix Prodigy case with a itx/mini atx mobo or a silverstone htpc case with an ATX mobo........but
What is the difference with the regular atx mobo and the mini atx/itx mobos? besides the less space for ram, cable slots, and pci. how will it effect performance. Are they just same thing but more compact?

I'm gonna be watching movies, surfing the web, and maybe even play some games at high performance, but mostly movies.

I have already have an extra GPU(RadeonHD4350 which I will upgrade to maybe a and HDD, cd drive.
I just need the right mobo and CPU and RAM and PSU

Gaming at high settings is the problem - taking that out the most current integrated graphics would suffice not to mention a huge power/heat/noise generation drop thumb.gif Also any TV card/s for TV/DVR HTPC functions?
