This will be accomplished via a separate power and reset push button installed on the left side of my dash beside my sun-roof controls.
2) I never though of using the original 12 V that was going to the current deck. I will definitely use that via a relay controlled by the same logic of the computer and tap off the remote wire where the old head unit was as well. Thanks
3) I am currently not set on any screens, but with bezel, it has to be less than 7.5" x 6.5", preferably with DVI or HDMI and USB inputs.

I think I follow your logic on the relay system and sounds good. I've seen a few different systems where turning the key off just cuts power to the system and doesn't allow for a proper shut down sequence. They wonder why it eventually stops working correctly.
For the screens take a look at the Xenarc line up. I am assuming a in dash double din setup? I wanted to go with that but switching from single din to double din require some dash modification and part sourcing from new Audi/Passat setups. I ended up with with a Xenarc 700TS and a 7 inch in dash dvd system as well.
This is going to be fun to watch. Lots of pictures please.
