Hey buddy, for your top panels after you've cut them, I would use a bit of JB Weld to fill in the gap. Sand it nice and smooth and you'll never even know it had been cut. You will have to re-paint the plastic panels but it will be worth it to have that tidy join! As for placement of the SSD and HDD, you can easily have the SSD mounted to the back of the motherboard tray (honestly, 3M double sided tape is all you ever need to mount an SSD vertically) however I think to mount the HDD you'll need to consider making a bracket to mount it elsewhere as there is not enough room behind the motherboard tray for it. This would be the least difficult position to mount it:

I've not seen it done before, but you could even consider making a bracket to slot into the pci slots of the case. Disguise your HDD as another add-in card
One final thought is regarding the placement of the 120mm radiator. You'll need to measure the gap between the rad and psu very carefully as the cables just may not fit. Even with a modular psu. It's a pretty tiny gap there in your mockup so just remember to accommodate for those cables when you measure up how much of the case to chop off
Best recommendation I can make is to do a scale mockup of your plans in cardboard first. Sounds boring and time consuming, but it can show you important things you might overlook when designing in your head!!

any ways I need some suggestions for the back of the case because I will be able to do whatever I want there and perhaps some for the side panels...
