So I bought a new PSU, but turns out the intake is on the bottom and my PSU is bottom mounted in my case. This is a really dumb question, but would turning the PSU upside down cause any long term issues? Let me know..

None at all, it makes no difference except for where it pulls its air from.

Whatever you want to do with it is fine. Your case should support it either way since there should be an air filter and mesh holes at the bottom of the case.
