I kind of like this simple one, let me know what you think, I could come up with some more. If you have anything specific you need to incorporate, like fan holes, or whatever, or just want a little more complex design. I'm assuming the goal is to get rid of the "handle" and two fan holes in the stock panel, am I right? I couldn't completely hide the PSU area though, unfortunately, due to how the stock panel is designed.

It will be nice to place 12cm Fan on plexi. Then i can move the other 8cm fans to the ceiling. By the way i don't wanna waste any of fans. Should i place 12cm fan on ceiling or 2x 8cm fan on ceiling? Which one is better?

I would go with the 120mm, depending on the specs, it may not move as much air as two 80mm fans, but it will most likely be much quieter, if you care about that sort of thing. So you're going to cut a hole in the top too for a fan? I'm not sure the two 80mm would fit there anyway, with the PSU installed. Would you be opposed to adding or creating some feet for your case to raise it up about an inch or more? That way, you could cut out space for the two 80mm fans to blow directly on the GPU area, keep the clean window so you can see all your hardware, and use all of your fans. 120mm front intake, 120mm rear exhaust, two 80mm floor intake, is how I would set it up if those are the fans you have. Let me know if you still would like the fans incorporated into the side panel window. Another idea for your build, since you seem to be more than willing to do some modding, is to cut some cable management holes into your motherboard tray. Fairly easy to do, and will really help clean up the build. You can always use the sometimes forgotten about trick of running cables between the motherboard and motherboard tray, though only smaller cables will fit in the space the stand-offs create.
EDIT - the only problem with the suggestion I just gave is that you won't be able to run two graphics cards while the fans in the floor/bottom of the case are installed. I noticed you don't have SLI/Crossfire, but if that is a possibility, than it might not be the best option.

Like this, I guess -
But offset the fan holes in the floor, put them as close to the windowed side, not the motherboard side, as possible. If that doesn't make sense to you, I can draw up a diagram for that too. And I just noticed your case does have small feet and a bit of clearance, so that should be fine. And just cut holes in the floor, and they'll take in air just like any other fan, with a bit of potential restrictions from only having a small space beneath the case. I doubt it though, I'm guessing it will be fine. You could think about fan filters for the fans in the floor, and the front intake, if you wanted to as well.

Hope that helps a little better. And for the feet, I meant that you'll want sufficient clearance beneath your case so the fans have somewhere to draw the air from. But it looks like you have stock case feet that give about 1CM + of clearance, which is not optimal, but should be just fine. Instead of larger feet to gain the extra clearance, you could try a few washers between the case feet and bottom of the case. Don't worry, I don't mind doing a diagram for that either, if need be.
