Yes I'm using the I/O shield that came with the mobo. Actually my case didn't come with a cut-out so no confusion there. Do you think I should install the mobo in the case already or wait until the psu comes and test things out first?

I would mount the fan on the side of the heatsink towards the pcie slots. But have it blow air through the 212+ at the 200mm fan as you expected to.
Theres nothing wrong with making sure things fit while you wait for parts. I have in the past received cases that were bent or warped and could not facilitate proper motherboard mounting.
