Hard drive slowing down

I bought a 2TB Western Digital Caviar Black drive about 18 months ago. The drive is amazingly quick--I routinely max out my gigabit network when transferring files, so it's fast enough for me most of the time. I have no intention of going to solid state until I can justify moving my entire storage system to a multi-terabyte RAID solution, so for the moment I'm sticking with this drive and online backups.

Now my question: this drive is my system boot drive with Windows 7 64 bit ultimate. The copy of Windows is retail, and I've had up to date antivirus (Microsoft Security Essentials) installed since before it was ever connected to the internet. Windows has only been installed for about 4 or 5 months. In the past month I've noticed a real slowdown of this computer on startup and in general use. Startup is the worst. It can take longer than my MacBook Pro takes to start windows, and my desktop is faster and more powerful in every way. What gives?

I was going to email Western Digital support but I know they'll just say I need to exchange my hard drive. I'd like some other opinions. Could it be some malware that Microsoft Security Essentials isn't finding? Could there be some weird driver bits that need updating? (doubtful on that one, but who knows?)

Of course the little part of my brain that starts to panic every time I see a widespread security threat is telling me that Java is to blame, but I doubt that as I've updated both the 32 and 64 bit versions without any problems.

If anyone has any ideas, I'd be happy to hear them.

Also, I ran HD Tune to see what my drive is transferring at, and I hit around 140MB/s read max and around 75MB/s min with the average between 100 and 115. The temperature is pretty steady around 46* C and there weren't any health problems. Besides the fact it seems to be seeking more than it used to, everything hardware wise seems okay. I did move the drive to the back of my case, which is farther from my CPUs and right next to a fan so maybe it will decrease temps. I'm not sure if that'll really have much impact.

46C is fine if you have some airflow. Drives prefer to be in the 25-50C range. The airflow should blow across the PCB if possible, keeping the chips cool.

Any chance you could post a screenshot of that HDTune health screen? I'd like to see what the numbers are at.

Have you checked what's starting up with your computer? Shut off stuff you don't need? CCleaner has a ton of tools built in; an uninstall list, a startup list, etc.; handy for tuning things up.

What about write caching? Is it fully enabled for your drive? (Check in the Device Manager) That can speed things up a tiny bit.
